You can heat emboss on vellum, but be careful not to get your heat gun too close to the paper...it also can warp (I find a little more than regular CS) so I put my creation under some heavy books to flatten out once the EP sets up.
I'm sure there are plenty of others here that may have better advice for you, but this is what works for me
I used to have problems with EP sticking all over my vellum - when I would heat it up there would be all of these little specks of EP everywhere. So make sure you wipe the vellum with your "Embossing Buddy" found on page 190 (Item # 103083) before you stamp and emboss.
