It could be that you are holding it too close to the vellum or cardstock. When I emboss, I hold it back a bit and do gentle sweeps back and forth until it melts (embossing materials) or dries (inks or whatever).
It could also be that it is slightly shrinking one side of the paper. Turn the paper over and also heat that side. A lot of times that will straighten out the warp. This is especially true if your technique has wet the paper and it is drying on one side but not the other.
