You can always ink your CB Folder (with a brayer or sponge) on the one side before placing your CS in it. Depending on which side of the folder you ink up- you can ink the raised or the lower part.
I do the same as Momis Mama - hold the ink pad as flat to the surface as you can so it doesn't go down into the dips and just swipe it over. I think a brayer might flatten your embossing - haven't tried it though, just guessing!
I haven't been able to get a very inky look with rubbing without making it look streaky, so I only use it for a soft distressed look...I have seen others do really well with it though!

i just run the ink pad lightly over the paper keeping it flat. If you use white core paper you could sand the raised images. Different effect but kinda cool!
