I make a lot of paper flowers, little ones, and I have lots of teensy bits. My friend suggested I use ice cube trays. Voila! Problem solved. I can stack 4 trays in one drawer in my Iris cart. I also use large screw-off lids for larger die cut leaves. Works for me.
Word of caution - for one of my inchie classes I used ice cube trays to store all the embellishments and one of the trays was dropped. OMG - we had charms everywhere. Perhaps you can come up with some sort of cover just in case. : )

The expensive organic eggs in my local supermarket come in a clear plastic egg carton. that has 3 sections that flip & fold: 2 portions hold the eggs in place and one holds the whole combination together. You would not be able to stack as many on top of one another but it would be secure and see through so you knew what was in each.
